I can't find flight COA629 from KDEN to KEWR. Is this because Continental is planning to leaving the the Sky Team?

No. The only flights you are allowed to file a pirep on are those flights in the database. Those flights, including the codeshares that are in the database, are the only legitimate flights recognized here. You can certainly fly those flights, but pireps for such an invalid flight will not be accepted. Best thing to do is use the find a flight option in your pilot center and build a flight assignment using a valid flight. That way if the schedule changes your flight will still be valid as you have the assignment saved.
