Stupid question I'm sure but with longer haul flights, you can pause and come back to them later right?

You are flying the aircraft. Sometimes you have to do it based on what is going on in the real world around you. I highly recommend that you don't pause in the midst of an online flight Vatsim tends to be a bit touchy about it. If you must pause during an online flight you should disconnect first. Otherwise you might get the ire of the online supervisor and be suspended.

Some payware a/c have a function called "pause at top of descent" built into them. It operates based on your flightplan and when selected it will automatically pause FS when your a/c reaches the the top of your descent profile. Also there are freeware ways of getting the same result

For the PMDG 744 you have to use the pause button. Putting it in half simulator rate really messes up it's nav function. It gets lost after you do that. I've learned that on eht hardway a few times...
