The CRJ900 is not referenced in the manual on Equipment Program Change but ACARS does not accept it in my 737-800 qualification stage. So what stage aircraft is it?

That being the case- who should I contact concerning the fact that ACARS does recognize that I am rated for the aircraft as I am a Stage 3 737 captain

Don't worry about ACARS warning you, and drop your CP a line when the flight is over to get your ratings updated. It'll all get worked out.
